Scientist Dr. Fuji (Billy Bob Thompson) is hired by Giovanni (Ted Lewis), leader of Team Rocket, to utilize his expertise in cloning to create a living weapon based on an eyelash from legendary Pokémon Mew (Koichi Yamadera). Soon after the weapon is created, it gains sentience and is named Mewtwo (Dan Green). mew was known to have great powers that could cause flooding and get plants to bloom in wilderness.Several years later, Mewtwo has fully awakened from a long slumber in a laboratory on New Island and learns of his origin as Mew's clone from Dr. Fuji. Infuriated that Fuji and his colleagues see him as nothing more than an experiment, he unleashes his psychic powers and destroys the laboratory, killing Fuji and the rest of the scientists. Giovanni, witnessing the carnage afar, approaches and convinces Mewtwo to work with him to hone his powers, to rule the world. Mewtwo keeps asking "who am I" and " to what purpose do I live".
However, after Mewtwo learns of his purpose to be a weapon for Giovanni's benefit, he escapes back to New Island where he plots his revenge against humanity.After Mewtwo rebuilds the laboratory and establishes a base there, he invites several trainers with hologram messages to battle the world's greatest Pokémon trainer at New Island.
Ash (Sarah Natochenny), Misty (Michele Knotz), and Brock (Bill Rogers) receive the message (as they have Pikachu and Togepi (Satomi Korogi)) and accept the invitation, but when they arrive at the port city, Old Shore Wharf, Mewtwo creates a storm, causing the boats on the wharf to be closed off (by harbor master Miranda (Lisa Ortiz)) for safety. As a result, Ash's group are picked up by Team Rocket (Jesse (Michele Knotz), James (James Carter Cathcart) and Meowth) disguised as captains on a Lapras-shaped sailboat. After the storm sinks their vessel in the middle of the ocean, Ash and his friends use their Pokémon instead to reach New Island.Escorted into the island's palace by the woman who appeared on the hologram, Ash and the other trainers who were able to reach the island encounter Mewtwo. The woman is revealed to be a brainwashed Nurse Joy (Alyson Leigh Rosenfeld) after she is released from Mewtwo's mind control.
Mewtwo challenges the trainers using cloned Pokémon. Meanwhile, Team Rocket also reaches New Island (They are not invited, and so they enter the palace through the sewer) and explores its inner sanctum with a Mew innocuously following them (They manage to find the Pokemon cloning machine and the research done by Dr Fuji on this topic earlier).After Mewtwo's clones (who are essentially evolved and more powerful copies of their originals) effortlessly defeat the challengers' Pokémon, he confiscates them (using his own poke balls, including Pikachu) and expands his clone army. Ash chases after his captured Pikachu down the cloning lab, where Team Rocket's Meowth (James Carter Cathcart) is also cloned. Ash destroys the cloning machine, frees the captured Pokémon, and leads them to confront Mewtwo and his clones. Mew then reveals itself and Mewtwo challenges it to prove his superiority.All the Pokémon originals battle their clones save for a defiant Pikachu (Ikue Otani) and Meowth, who makes peace with his own clone after realizing the senselessness of their fighting. Horrified at the pain and anguish felt on both sides of the battle, Ash puts himself in between a psychic blast caused by Mewtwo and Mew's fighting, leading to Ash to become stone. Pikachu tries to revive Ash with its electricity but fails. However, the tears of the Pokémon can heal and revive Ash. Moved by Ash's sacrifice, Mewtwo realizes that he should not have to be judged by his origins but rather his choices in life. Departing with Mew and the clones, Mewtwo turns back time to just before the trainers leave Old Shore Wharf, and erases everyone's memories of the event.Back in Old Shore Wharf, the now-restored Nurse Joy has returned to reopen the Pokémon Center to shelter the trainers. The storm outside clears up, Ash spots Mew flying through the clouds and tells his friends of how he saw another legendary Pokémon the day he left Pallet Town. Meanwhile, Team Rocket finds themselves stranded on New Island but enjoy their time there.
After the credits, a brief scene shows Mewtwo, Mew, and the clones flying towards Mount Quena.

In the town of Lohta, a festival is thrown praising "Aaron the Wave Leader Hero" who, according to the legend passed down through the town's generations, stopped a war centuries ago by using the power of "the Tree of the World's Origin." Satoshi and Pikachu participate in a battle to decide this year's hero and after their victory, they are chosen as the "Wave Leader Hero." A grand dance party is held in the castle to celebrate the victor, but suddenly the phantom Pokemon Mew appears and takes Pikachu. Soon afterwards, the Wave Leader Pokemon "Lucario" is freed from his centuries-long seal and meets Satoshi. Satoshi must solve the various mysteries of where Pikachu is, what Mew's after, what the secret of the legend of the Wave Leader is and how it ties in with Lucario's hidden past as he makes his way to "the Tree of the World's Origin" with Lucario.

In the Forest of Okoya, the Mythical Pokémon Zarude (Edward Bosco) finds an infant boy in a cradle washed up on a riverbank. Unable to leave the child on his own, Zarude adopts him as a son, giving him the name "Koko" (Kimlinh Tran). Zarude leaves his tribe, which inhabits a Great Tree deep in the jungle where humans are forbidden to venture, to raise Koko who grows up as a feral child.Ten years later, Ash Ketchum (Sarah Natochenny) and Pikachu (Ikue Otani) visit the Forest of Okoya from nearby Milyfa Town. While attempting to capture a wild Cramorant, Ash and Pikachu encounter a research team from the Biotope Company, a scientific organization studying the jungle. Team Rocket (Jessie (Michele Knotz), James (James Carter Cathcart) and Meowth (James Carter Cathcart)), covertly following them, look up information on the Biotope Company and its leader Dr. Zed (Billy Kametz), and decide to infiltrate the group. Sharon (Michelle Ruff) is a researcher on Zed's team. Zed is looking for a spring, whose waters are rumored to contain healing powers.
Koko care for the Pokemons of the jungle and uses the spring at the giant tree to heal them (when they get injured), even though the other Zarude attack him for approaching their territory, from which he and his father are banned.Later, Ash sees Koko go over a waterfall, after he got knocked out from a pipe while swinging on a vine with a wild Skwovet, and retrieves him from the water, bringing him to Milyfa Town's Pokémon Center for treatment. When Koko awakens, he becomes alarmed and escapes the building, having never seen other humans before. Discovering that Koko believes himself to be a Pokémon, Ash and Pikachu spend time with him in the town, helping him to learn about humans for the first time.Ash, Pikachu and Koko later encounter Zarude, who is forced to admit the truth about Koko's heritage. Zarude brings them to an abandoned laboratory he found shortly after adopting Koko, where he shows them a photograph he found of an infant Koko with his human parents. Zarude then leaves, returning to the Great Tree alone. Zarude remembers how he showed Koko how the Zarude could ask for help from the jungle and the jungle answers.Discovering a wallet from Biotope Company at the abandoned laboratory, Ash brings Koko to their headquarters, where they meet with Dr. Zed. He reveals that Koko's parents are Chrom and Phossa Molybden, a pair of scientists who led the organization in researching the healing springs, and that Koko's real name is Al Molybden. However, Chrom and Phossa were killed in a car accident ten years ago, which was presumed to have killed Al as well. Dr. Zed scans Koko's pendant and discovers partially corrupted data on it that reveals an image of the Great Tree. Distraught over the news of his parents' fate, Koko flees to the Great Tree as well.As soon as he reaches the Great Tree, Koko discovers a tracking chip planted on him by Dr. Zed. Zed arrives with his research team, which Team Rocket have infiltrated, along with a giant, spider-like tank. Koko and Ash try to stop Zed's actions, but he restrains them using his Ariados and throws them into the back of one of his trucks. He then fires missiles at the Great Tree, blasting open holes from which the spring water gushes forth. Ash, Pikachu and Koko escape with unwitting help from Team Rocket as they wrestle with the Cramorant from earlier and confront Dr. Zed, who suffers a psychotic breakdown and admits that, when Chrom and Phossa Molybden discovered the Great Tree's location but refused to continue researching it out of respect for the Zarude tribe, he killed the couple by running them off a road and stealing their supply of the spring water before leaving them to die in the explosion of their wrecked car. Before they perished, Chrom and Phossa sent the infant Al down the river with a drive containing the rest of their research, leading to Zarude finding him.Dr. Zed seizes control of the tank from his henchmen, and Ash, Pikachu and Koko try to fight him to no avail. Zarude's tribe arrives, having been convinced to help save the jungle by Zarude who raised Koko. Koko's father figure also brings a group of wild Pokémon, who previously disliked his tribe due to their selfish behavior, to assist. Zarude is injured in the battle and nearly succumbs, but Koko manages to harness the power of the jungle as if he were indeed a Pokémon, healing him. With all their combined forces, they manage to break the tank's power source, disabling it. Zed attempts to escape but is captured by Koko.In the aftermath, the humans and Pokémon work together to restore the damage done to the jungle. Dr. Zed is arrested for his crimes and is loaded into a police van by Officer Jenny, based on evidence leaked by Team Rocket. Koko decides to leave to explore the human world and become the bridge between humans and Pokémon, taking the photograph of his parents along with him. As he and Ash leave the Forest of Okoya, they see Zarude turn the healing springs into a geyser to send Koko off. Cheered up by this, Koko goes forth into his future, embracing his dual identity as a Zarude and a human. At the Great Tree, Zarude who raised Koko sees a Shiny Celebi, which observes Zarude now living in harmony with the other Pokémon.
